The kassatsu issue happens when you use suiton by yourself on the opener as your very first skill. havent found a way to get that to work properly myself :/
Kassatsu yourself on opener is ideal, however it's not necessary to achieve a top parse (coming from an i210 NIN). What is an issue is that even without using Suiton in opener, it will leave Kassatsu off cooldown for quite some time, I'm assuming until the ideal 'opener' comes up again, however it stays off cooldown long enough to the point that it's a DPS loss and needs to be cast manually.
The only issue that I'm experiencing on a regular now is that when having Filters 1,2,3,5 enabled, it will use the opener, but instead of Raiton, it will use Suiton after Trick Attack > Kassatsu, which is causing a major DPS loss. This is an issue that came up after the new versions came out and wasn't with 3.01
In short, the two most PIVOTAL things that I see that need to be addressed are:
Adding a filter for Fuma Shuriken instead of Raiton, and fixing Suiton casting instead of Raiton / Fuma on opener.

Did you try the profile i posted on pg6 of this thread? I personally don't have the issue with Suiton being double casted but I tried to add in a fix for it that I need you to test out. Also it included a fix for Kassatsu not being used because I had an HP filter for it as well, which I removed for solo players. So with the old profile, you weren't seeing Kassatsu being used because of the HP filter on a low HP target dummy.
When you are double casting Suiton, is it doing Spinning Edge > Trick > Shadow Fang > Kass > Mutilate > Suiton OR is it
Spinning Edge > Trick > Shadow Fang > Kass > Mutilate > Spinning Edge > Suiton?
Edit: Also try this. Go Advanced Settings > Bot Status > Pulse Time and set it to 50ms and see if it helps with your mudra lag.

I haven't tested the fix on page 6 yet since I'm at work, but I'm assuming the new update will take care of the issue as well? I'll test it when I get home. Did you have time to set up the Fuma filter or not yet?

Not yet, but I can add it in today. Should I also change the opener to Suiton first? Also the fix on pg6 is on the front page now listed as 3.04, you can just download it there.

Alright, and you don't need to change the opener at this time, there are two ways to handle it, the DPS loss on suiton within combo isn't really that bad, suiton first just lets you weave in IR and B4B within the combo rather than at the very start.
Really looking forward to the fuma update!

Looks good so far with the fuma update! Would it be possible to set duality / dream within a dream / trick attack on a filter so that it doesn't use it on something like an add phase of a boss fight?

Hmm weird I'm getting an issue where it looks like it's attempting to cast the mudras too fast and it gets a rabbit
With queueing allowed only.
Does reducing the pulse rate from 150 to 50 make it lag and use more CPU resources? Seems to lag more now.

The pulse is the time between assessment of situation.
Reducing it to 50 means you have 3x the cpu usage.
