You can check whether it is safe to use or not yourself each time the Game Version changes - Today we just get a Maintenance for Server Stability Issues the last days (coils lagged alot ^^)
SE Would have to change their General Agreements so you allow them to check if some kind of program runs on your computer (something liiike minion :3) - and they always announce that they've changed those and ask for confirmation.
But honestly - FFXIV just went 1 Year Old - There is totally no way they would just implement any anti-cheat anyway - they're just not aware of doing that XD

that last line sounds like the old salvage bans on XI "They'll never do anything about it" BAM
But yea, maintenance should be safe, usually nothing changes in the code enough to break the bot.
