Does it show a 'W' or 'UW' next to the fish in the fish targets window?
When the module isn't detecting weather conditions correctly it's most likely a problem with loading weather data from en.ff14angler.com/skywatcher/
Please try again at a later time and come back if it doesn't work then either.
Relying on this webpage is a constraint atm, but will be removed when acelib will provide weather data.

When fishing, is there a way to set the bot to only use Powerful/Precision Hookset when the desired fish is on the line? Like the bot would only use the necessary hookset when the desired fish is on the line, rather than wasting GP on every fish.

Also, sometimes when the bot is fishing and it gets "The Fish sense something amiss. Perhaps ...." message, the bot just keeps trying to fish rather than go to the next marker. I have to reset the bot before it does so.

And to your issues.
There is no way to detect which fish is hooked atm. what can be detected is which kind of bite (small, medium, heavy tug) and set hookset usage accordingly. Minion is set to use hookset on all sorts of tugs, one could think to restrict it to a certain type in the future.

I'll look into the relocation issue.
Feardragon, How I got it to work was by editing the fish.dat. It seems they've changed the weather names a little bit for some of them. For example clear is now called clear skies and heat wave is now heat waves. Seems if its not an exact text match it won't work.

The weather data is already provided. The current fishing mode uses the correct hookset depending on which type of tug is found.
What happened to the keep all legendaries feature?

I've been playing around with the relocation issue. It seems that the bot does not relocate when it gets the "The fish sense something amiss." when I have the bot running to collect fish on a timer. It will only use the one location until the bot is manually reset. Then it will go to the other location.

I reworked the system to keep certain fish a bit. If you add the ledgendaries you want to keep to your fish target list, they will be kept if that option for keeping fish is selected.

It will throw out any legendaries not on my list. So any legendaries I catch by accident get thrown out. not a big deal would be nice to keep them though.

I wasn't able to PM you. Updating LedgendaryFishing with your weather API and it works wonders, awesome work!

However the weather is off in 3 zones when I was verifying my code:
Lower La Noscea (mapid 135) always shows Wind as weather
South Shroud (mapid 153) always shows Clear Skies
Dravanian Hinterlands (mapid 399) always shows Clear Skies.
